Scientists probe mystery of operon evolution

The threads of an evolutionary mystery that dates to the birth of molecular biology are beginning to unravel, thanks to a new investigation by computational bioengineers at Rice University and the University of Texas MD Anderson Cancer Center.

In new research published online this week in PLOS Computational Biology, Rice's Oleg Igoshin and MD Anderson's Christian Ray offer a possible explanation for the existence of jointly controlled clusters of genes called operons, which are found in bacterial chromosomes but not in those of higher order organisms like humans.

The new study harkens to one of the earliest 20th-century discoveries in molecular biology, and it could help clear 21st-century hurdles for synthetic biologists.

In the early 1960s, just as scientists were discovering how cells transcribed information from DNA to create the necessary proteins for life, French scientists Jacques Monod and Fran?ois Jacob found that the bacterium Escherichia coli used three specialized genes to create the proteins it needed to break down and digest lactose. They also found that these three metabolic genes were switched on and off together from a single control point.

Monod and Jacob had discovered the first operon, a set of multiple genes that are controlled as one. It marked the first time that scientists had identified a gene regulatory network, and it earned them a share of the 1965 Nobel Prize in Physiology or Medicine. Monod and Jacob's lac operon turned out to be the first of many bacterial operons. But by the late 1960s, it was clear that operons weren't the biological norm. None have ever been found in humans, for instance, and very few have been identified in multicellular organisms.

"There's never been a definitive explanation for why nature would preferentially select for operons in prokaryotes but not in eukaryotes," said Igoshin, associate professor of bioengineering at Rice. "In addition, we do not know how genes get grouped into operons. Why, for example, are some interacting genes selected to be in one operon while others are not?"

Igoshin and Ray are computational bioengineers who apply mathematics and computational bioinformatics to study cell signaling and other biochemical processes. Ray, a former Rice postdoctoral research associate in Igoshin's research group, is now in the Department of Systems Biology at MD Anderson. Ray and Igoshin began investigating operons in late 2009 to determine whether their evolution might have been influenced by the "noisy" nature of biochemical signals that regulate bacterial gene transcription.

"When a cell is responding to its environment, it can use regulators to control gene expression, but the amount of control that the cell has is limited by the number of molecules like messenger RNAs, which mediate protein production," Ray said. "So, in bacteria, the number of copies of a protein expressed by a gene can vary widely, say from 50 one hour to 100 the next. And this happens even when conditions outside the cell have not changed."

Igoshin and Ray knew that these random fluctuations were less of an issue for eukaryotic cells, which have larger volumes and more copies of messenger RNA and proteins. So they hypothesized that operons play a role in helping bacteria deal with these "noisy" conditions.

To test their idea, they developed a series of mathematical models of gene networks that could be run on a computer rather than on cell cultures, as well as statistical tests that could be performed using the information accumulated in bioinformatic databases.

Their mathematical models of gene networks covered six different types of protein-protein interactions. For each interaction type, they compared how operons affected noise in networks encoded by the member genes. For three of the six networks, operons worked to suppress noise. For the other three, they worked to increase noise. The findings from the simulations therefore suggested that operons could reduce the detrimental effects of noisy signals in some gene regulatory networks, but not others.

To further test the idea, Igoshin and Ray examined the operon organization of the E. coli genome. They found operons were frequent when the type of interaction that they encoded worked to suppress noise. When the encoded interaction did not suppress noise, operons were infrequent.

"Operons that emerged in the course of evolution in E. coli are consistent with selection for noise suppression and selection against noise amplification," Igoshin said.

The study also suggested why specific genes might be found in a specific operon.

"Certain genes perform much better when they're controlled as a unit, particularly if they produce co-ingredients that are required in proportional amounts," Ray said. "In the simulations, when these were split up and put onto separate operons, the inherent noise in the control signals would create a situation where the cell had way too much or too little of one co-product. In some cases, this is just inefficient, but in others the buildups could be toxic."

Ray and Igoshin said the study has implications for synthetic biologists who are trying to imbue cells with new biological functions not found in nature.

"For example, if you need to take multiple enzymes from different species and put them into a bacterium -- something that was done recently to produce a low-cost anti-malaria drug -- it might be easier to take them separately and put them into different parts of the chromosome," Igoshin said. "What this new finding shows is that there may be a cost for that in terms of overall fitness of the organism. Nature sometimes groups things together, particularly in cases where one of the enzymes makes or consumes toxic intermediates, and synthetic biologists would do well to pay attention to these types of interactions as they prepare their designs."

Washington state Catholic bishop warned over anti-gay marriage campaign

OLYMPIA, Washington (Reuters) - Washington state regulators have warned a Roman Catholic bishop that his diocese risks running afoul of state campaign finance laws if he follows through with a planned fund-raising effort opposing same-sex marriage on the November ballot.

State law prohibits organizations, including churches, from raising money from individuals to give to political campaigns, said Lori Anderson, a spokeswoman for the state's Public Disclosure Commission.

"It's not because it's a church. It's because it's not a stand-alone individual," Anderson said on Thursday.

The commission was calling into question a recent letter from Bishop Joseph Tyson to Yakima-area pastors urging them to distribute donation envelopes to parishioners during the weekend of September 8-9.

The money would go to Preserve Marriage Washington, the campaign to defeat legalization of same-sex marriage on the state's November ballot.

The Democratic-controlled Washington Legislature voted this year to legalize same-sex marriage, and Governor Chris Gregoire, a Democrat and a Catholic, signed the measure into law during in February.

But the law was blocked from taking effect as scheduled in June when opponents submitted a petition for a repeal referendum on the November ballot. Referendum 74, subsequently certified as having collected enough signatures to qualify, asks voters to approve or reject the gay marriage bill enacted in February.

Tyson's letter instructs parish priests not to open the envelopes once they are turned back in, but to place them into a pre-addressed security envelope to be mailed directly to Preserve Marriage, according to local media reports.

"It's not our envelope," Tyson told local television station KIMA-TV. "We're not collecting the money, and we're not taking the money. Preserve Marriage Washington is doing that. We're going to follow the state law."

But Anderson said she was not swayed.

"That can't happen under our state law," she told Reuters. "It doesn't matter if they haven't looked at the contributions."

The commission has not heard directly from the diocese, but it sent Tyson a letter Thursday outlining the relevant campaign finance rules, Anderson said.

LETTER OF THE LAW

Under state law, only individuals are allowed to collect donations and give them to a political campaign, and in doing so must take down each donor's name, address, occupation and employer. If the donation is above $25, that information must then be made public by the campaign.

The diocese may pass out campaign donation envelopes to its parishioners, but it cannot collect them or act in any way as an intermediary, Anderson said. The church is free to create a political action committee to raise money, and could then transfer donations to other campaigns as it sees fit, she said.

Organizations found to have violated state campaign finance laws can be fined up to $10,000 for each transgression.

Several diocese officials reached by Reuters said they were not authorized to comment. Tyson did not immediately return telephone calls.

Wake Forest University divinity professor James Dunn said the diocese's fund-raising plans could also threaten its federal tax-exempt status as a non-political religious organization.

Handing out donation envelopes for a political campaign in church "is in blatant violation of the spirit of the law," Dunn said, adding that the Internal Revenue Service has not strictly enforced that law in recent years.

Six states and the District of Columbia already allow same-sex marriage, but majority support at the polls in November would make Washington the first state to legalize gay matrimony by popular vote.

Preserve Marriage Washington has raised more than $471,000 for its campaign against gay marriage, Public Disclosure Commission records show.

Interview with a Tea Dabbler ? Tea Blog

While some of us immerse ourselves in tea all day, every day, others merely dabble. So what do those who like tea but don?t love it (yes, this is apparently possible) think about the wonderful world of tea? This is by no means a comprehensive, or representative take on the views of those who only occasionally enjoy tea, but gives some interesting insights into the experiences of one tea dabbler.

How did you come across, or start to drink, tea?

I didn?t really drink tea until sometime in college when I got sick. It was just bagged tea, maybe the Yogi brand tea, and was supposed to help boost the immune system.

How did you come across, or start to drink, loose-leaf tea?

A girlfriend gave me some loose tea and a tea ball during college. I think the tea was some sort of chai? I didn?t really drink it and it just sat on the shelf. I didn?t start really drinking loose tea until later on.

I have identified you as a ?loose-leaf tea dabbler?. Would you describe yourself this way?

I think dabbler is a fair term. I drink maybe 60% of my tea bagged and 40% loose.

How does loose-leaf tea fit into your tea drinking habits?

At home, loose leaf is fine. At work I have a teapot with an infuser, so I do drink some loose tea there. However, often teabags are much more convenient. Anytime I am not at home or at work, they definitely are more convenient.

Do you notice a difference in quality between loose and bagged tea? What makes you go for loose tea 40% of the time?

I think you get a better sense of the variety of teas with loose-leaf. You get so many more options that go beyond the tastes of the general consumer base in America. Like, for example, getting the choice of fifteen white teas rather than two (if you?re lucky) in the supermarket, or finding more exotic teas or infusions such as flavoured mates. If you want less standard options, you have to get them loose.

But a lot of the time, bagged tea is just more convenient. I drink pretty high quality bagged tea, and I find it perfectly adequate most of the time. But I do notice the difference; I have some loose Earl Grey that is definitely better and more flavourful than any bagged Earl Grey.

Do you have a favourite tea, or type of tea?

I am definitely a black tea drinker. I generally like strong black teas (white tea is often too mild for my palette, and I just don?t like the grassy taste of green teas). Even Darjeeling is too mild for me, so I go for the stronger tasting ones, such as Earl Grey, PG Tips, English or Irish Breakfast. I also really enjoy Russian Caravan, and that is something I drink loose?I don?t think I have ever come across bagged Russian Caravan.

I feel it is easier to find better quality bagged black tea than, say white, or oolong, since it is the tea Americans are most familiar with. Do you think this has something to do with your 60/40 split?

There are definitely more choices with black tea at a supermarket. So, yes, it?s definitely easier to find decent black tea in bagged form. But I think it also has something to do with the fact that my mom has always drunk bagged tea. So that?s what I was introduced to, and became used to. More nurture than nature, you might say.

How do you feel about loose-leaf tea culture? Do you find that loose-leaf tea drinkers can be a bit snobby?

I?m not much of a teashop customer, so I?m not particularly aware of, or involved in, loose-leaf tea culture. But I am definitely a bit of a snob about other food things, such as coffee and I don?t think there?s anything wrong with being a little snobby about something you are passionate about?as long as it?s in good spirit and you can make fun of yourself for it!

Unexpected finding shows climate change complexities in soil

In a surprising finding, North Carolina State University researchers have shown that certain underground organisms thought to promote chemical interactions that make the soil a carbon sink actually play a more complex, dual role when atmospheric carbon levels rise.

In a paper published in the Aug. 31 edition of Science, North Carolina State University researchers show that important and common soil microscopic organisms, arbuscular mycorrhizal fungi (AMF), play a role in sequestering carbon below ground, trapping it from escaping into the atmosphere as a greenhouse gas.

Yet at the same time, the study shows, elevated levels of atmospheric carbon dioxide also increase a number of underground decomposing interactions that cause carbon to be released back into the atmosphere as a greenhouse gas. This greenhouse gas release essentially offsets any carbon sink benefits, the researchers found.

AMF have a win-win relationship with plants. The fungi take carbon from plants and provide nitrogen and other useful soil nutrients that plants need in order to grow and develop. Present in the roots of about 80 percent of plants that grow on land, AMF help hold this carbon in the ground by putting the brakes on the decomposition of soil organic matter, which prevents the carbon in the decomposing material from escaping into the atmosphere as a greenhouse gas.

But in four independent experiments described in the paper, the researchers show that plants increase their demand for soil nitrogen in the form of ammonia when atmospheric carbon levels rise. Sensing this need, AMF spur other soil micro-organisms to help fill the plant's need for ammonia. To do so, soil micro-organisms decompose soil organic matter, which allows the carbon to escape into the atmosphere.

"We showed that the fungi previously thought to control carbon in the soil can increase carbon decomposition when atmospheric carbon dioxide levels are elevated," says Dr. Shuijin Hu, associate professor of plant pathology at NC State and the corresponding author of the paper. "But if we effectively manage the nitrogen transformation process in the soil, we have a chance to manage carbon sequestration in the soil."

The study was funded by the U.S. Department of Agriculture (USDA). Drs. H. David Shew and Thomas Rufty co-authored the paper, as did Drs. Fitz Booker and Kent Burkey, who work at NC State and the USDA's Agriculture Research Service. The paper's first author is former NC State graduate student Lei Cheng; postdoctoral researchers Cong Tu and Lishi Zhou also co-authored the paper.
